i just transplanted and brought in my lemon tree for the winter, it's looking alright hopefully it survives having it's roots screwed with. It had like 18" worth of roots growing out of the drainage hole of the pot I had it planted in.

You can prune your roots, but I read, for bonsai at least, that you want to avoid pruning the small stringy roots and go with the bigger ones, following the cut only about 1/3rd plan, like you follow with pretty much everything.
Lemon trees sound cool.

i'm not sure what plants thrive on cigarette butts, might create some nasty tasting lemons though.
lemon tree seemes to have survived the transplant, and even has some new growth. wish i had seen the root prunning post earlier, do i prune the top at the same time?

A cigarette tree would be kickass.
You could probably prune the top too, but I don't know that I would. I think you'd be better off letting it go for a bit before getting into that. I know that with some fruit trees the bud will develop the season or two before the fruit appears in spring/summer, so you may end up cutting little lemon buds off.
